Is domain referenced as domain or per email box? Asking as I have a few folks in my company and if we grow, per inbox seems better. Otherwise glass ceiling in growth.

It's per-domain to external addresses.
We have more than a few clients we've raised the limit for - larger businesses that we see sending legitimate business emails.
So if you need more down the line we can adjust it.

Is anyone aware of a setting that controls how long mail sits in quarantine before getting deleted?
I’m honestly not sure if there is a way to shorten it as a domain admin.
We keep emails for 30 days though.

It's set to 30 days. If you're not planning on hoarding 200GB of email I can increase the hold period for your domain.
Drop a ticket w/ the domain and how much longer you want quarantine items to hold.

Is there an importer available for mass migrating a cpanel email node? For either the LTDs or reseller packages?

There's no way to recover the cpanel/DA passwords.
This would still have to be done on a per cPanel user basis.
