In terms of privacy and being left alone, lesser amount of strict regulations of any kind and so on, and generally speaking, in which of the following location(s) would you recommend to get a VPS server in:
South Korea/Singapore/Japan
or
Netherlands

You haven't understood my question. I don't ask about the best location, nor whom to get a VPS from, I ask about comparison the locations I've mentioned, among themselves.

Japan has recently expressed interest in working more closely with the 5 Eyes Alliance, making it a potential future '6th eye'.
The absence of a country on the list also doesn't mean they don't participate in programs similar to what the article describes, it just means it's probably not known. I just operate under the impression that all traffic, anywhere, can or is collected for the purpose of everything from 'data research' to 'national security'. Even if a specific country doesn't have a published and known intelligence sharing program, doesn't mean that whatever provider you choose, upstream they use, etc isn't tapped in some way to collect information that these agencies might find useful.

Long answer:
For piracy/warez hosting: NL then Japan then Singapore and then Korea. I'd take japan over Singapore due to language barrier and better privacy laws.
Anything else shady, avoid Asia all together. only EU (Baltics, Nordics, and 3rd world countries like Moldova and Romania).

Worst location for anything shady or warez is definitely Korea. They have the highest amount of internet control and censorship.
I'm not sure if I missed it, but what is the intended use of the server? At a glance, I'd choose Amsterdam since the cost will likely be lower.
Unless you're doing something crazy then Amsterdam seems like a reasonable, well connected location.

A probable price difference -> even if so, it wouldn't matter.
Intended use -> do you alude that among those locations, in some one could do something criminal and would get away with it, whereas in others not?
By well connected I just mean that bandwidth is likely cheaper and more plentiful. I could be wrong, I didn't look into it at all. Just seems like NL might be 'better connected' based on it's geographic region than the other locations.
As far as intended use. There are different levels of 'criminality'. Storing pirated content is on the low end of things whereas... Well, use your imagination. There are certainly much much MUCH worse things than that.
I know it's all sort of a vague but only you seem to know what your intended use will be. If you're doing ultra shady or illegal shit, I'd advise against it. If you do it anyway, I wouldn't use any of the locations you mentioned in your title.

There is always Luna location. It is probably the best location.
Netherlands, Romania, Bulgaria are still part of European Union and their law. Bosnia, Serbia, Moldova, Ukraine, Switzerland are in Europe but they are not part of European Union.
So, if you do shit in Netherlands as a Romanian citizen, you will have problems.
If you do shit in EU as a Bosnian, Serbian and so on citizen, you are fine if you are in your own country.

Anything with blood is censored to 15+ and requires SMS verification to view. this includes manga, comics, movies, games, etc. Try viewing anything bloody on kakaopage or naver for example lol. Even the fucking novels are age restricted if theres fighting.
Speaking of games, if you release a game in south korea, you will have insane amount of problems to solve with the local game reviewer organization. If you fail the review, they will simply block your website and/or services nationwide.
As for sexuality.. It basically doesent exist in South Korea. All porn sites are blocked and hosting one is felony. The sex-education is non-existent and there are no "indecent" story material available at public libraries. So no 50 shades of gray etc provided by library.. Any product meant for mass consumption, be it movie or book is strictly screened for anything illegal or indecent considered by the various review boards.
If you want to use PaySafeCard equivelent in Korea, or otherwise purchase anything online, you need to install various software such as TouchEn nxKey that monitors your keyboard and apparently your computer also for malware and who knows what else. http://faq.touchen.co.kr/nxKey/download/download.html Enjoy your spyware if you want to use HappyMoney, Culture cards or charge credits to any online service. Of course you can uninstall it always and then re-install it later, but if you need to use various online services frequently, it gets tiresome and people will just keep it enabled. This fucker also knows how to disable itself on Virtual Machines so people wont cheat it by doing just the official business via isolated systems.
And thats only one of those malware programs designed to protect you. Average computer has at least 3 different ones since goverment services require their own ones, and public stuff their own and private sector has multiple ones.
Wanna use search engine? Sorry, age check and online identification required, and all naughty searches will be indexed and saved with your name for later checks depending on the content. Various keywords have been flagged for manual review apparently, but this was never confirmed fully. People are also mostly sheeps and do not use or know foreign search engines.

It really depends on what kind of privacy you need and what you use the systems for. "Stay away from 5/9/14 eyes!" is generally good advice but certainly neither complete nor covering all cases. Doing warez for instance is a very different story from doing 'free speech' and quite a few countries are relatively lenient wrt one but not at all wrt the other.
One absolutely decisive question is whom you'll p_ss off. If it's a country the story is quite different from when it's say corporations. Plus, of course where you live is very important too.
Another vital question is how strong you are in terms of money, practical political know-how, and technical know-how. Usually people fail due to a lack of these.
