Update about myvps.ru: they said it is in a DC called "Choopa" and gave a test IP of 45.63.120.1. It have bad pings both for retn and rostelecom routes. So a no-go for me.
I'm mostly happy with the hyper-cloud.jp (housed in Sakura DC) so I'm now mostly interested in some cheap VPS in KDDI (like linode resellers, or cloudcore.jp).
Yes Vultr is a sub-brand of Choopa and if you whois the IP you can see OrgName: Vultr Holdings, LLC.
Yeah seems like so. Vultr doesn't get a good ping for me.
Another problem. Low ping is good... But not good enough if you get a speed around 7 kilobytes per second. That is... Well, way too small. I have no idea from which side the limitation occures.
Even a 1 Megabits per second will be OK for me, but 7 kilobytes per second... That's more like dial up.
So after all I think I need a cloudcore or a Linode resell.

Update from hyper-cloud.jp. After talking with their support, they said that they limit the bandwidth for any port not listed in /etc/services (official IANA ports) for "cause protect DoS traffic and our security" (cited). After doing some quick tests, this seems like true, by using incoming port of 443 I am getting an acceptable speed, but any outgoing traffic is also limited. Seems like a no-go for me. Which is quite sad after all.
Why exactly need Japan location? This region always limit port speed for save BW cost

Also many LEB/LET providers won't allow Tor exit

Thanks for the notif about jp linodes, but seems like I'm doomed. I haven't got it Even by polling their API each 10 seconds doesn't help, don't know why... Seems like at this exact moment the script stopped working because of error, so I just lost the occasion Additional try-catch added, will hope for the better...
Guess conoha.jp best option for Japan location And cheaper than Linode. Also looks like they accept Paypal for now?
So a member of LET helped getting me a Linode in Japan, so I'll stick with it for now - it is probably the best choice out here for me. Thanks @newbiemasih!
Conoha is nice (and as an anime fan I absolutely adore their https://www.conoha.jp/conoha mascot and theme), but they are far less likely than Linode to utilize direct routes to Russia on both ways (to and from them). One example comparison from a provider in Tyumen, with RT as one of the upstreams:

Yeah, ALL GMO services gets horrible pings from/to Russia. No idea about Europe and/or USA and/or other locations though.
