Only downside of a wildcard cert: Your servers will have to share the same key afaik. Not the biggest problem, but some don't like that workaround.
You can use let's encrypt with the new dns-01 challenge.
letsencrypt.sh have support for this. Worked good for me.
So either be smart and just grab the Wosign one which solves the problem 100%, or be fat slow dumb and overpay $50 to "get one from Hostigation @ miTgiB" which provides no benefit whatsoever in this particular scenario. Tough choice!

Will this eliminate the problem that letsencrypt looks up the IP for subdomain and compares it to the server it is executed on?

Yes, but you need to be able to add a DNS record(TXT), but this will not depend on what IP the subdomain have.
A wildcard wouldn't be the right choice for this, but 3 PositiveSSL is $15, but I wouldn't call people using the certs fat slow and dumb, some have their preferences. It's why there is choice.

The Let's Encrypt DNS-01 challenge has been enabled in production since Jan. 20, 2016. They did not announce it anywhere except in a forum reply.

Yes, the script has support for the dns-challenge and it provides you the TXT records you have to add.
Only error I now had:
Sign failed: "detail":"Error creating new cert :: Too many certificates already issued for: domain.com"
letsencrypt has a rate-limit in place for creating certs, have to wait now
