On 25 May 2003, a Boeing 727 was stolen at Quatro de Fevereiro Airport, Luanda, Angola, prompting a worldwide search by the Federal Bureau of Investigation (FBI) and Central Intelligence Agency (CIA). No trace of the aircraft has since been found.

Libyan Arab Airlines Flight 114 was a regularly scheduled flight from Tripoli to Cairo via Benghazi that was shot down in 1973 by Israeli fighter jets after flying off course into prohibited airspace.
On 21 February 1973, the Boeing 727-200 that was serving this flight left Tripoli and flew to Benghazi. After taking off from Benghazi, it became lost because of a combination of bad weather and equipment failure over Northern Egypt. It entered Israeli controlled airspace over the Sinai Peninsula where it was intercepted by two Israeli F-4 Phantom IIs; it was shot down after several attempts from the Israeli fighter pilots to make the Libyan aircraft land.

The DC-8 crew misinterpreted instructions on which exit to use after landing and backtracked along the runway instead of turning off it onto a taxiway; and the tower controller cleared the 727 for take-off in the mistaken belief that the runway was clear. The 727 crew saw the DC-8 during the take-off roll then proceeded with the take-off rather than take evasive measures. The 727 was damaged in the inboard right wing and the fuselage and lost pressure in one of its hydraulic systems but managed to return and land safely; a building on the ground was struck by parts of the 727's starboard landing gear doors that fell off as it approached to land. The upper eight-and-a-half feet of the DC-8's tail fin and a corresponding proportion of the rudder were torn off.

All Nippon Airways (ANA) Flight 58 was a Japanese domestic flight from Sapporo to Tokyo, operated by All Nippon Airways (ANA). On 30 July 1971, at 02:04 local time, a Japan Air Self-Defense Force (JASDF) F-86F Sabre jet fighter collided with the Boeing 727 airliner operating the flight, causing both aircraft to crash.
Iran Air Flight 277 was a scheduled Iran Air flight from Mehrabad International Airport, Tehran to Urmia, Iran. On January 9, 2011, the Boeing 727 serving the flight crashed after an aborted approach to Urmia Airport in poor weather.

On September 25, 1978, the Boeing 727-214 serving the flight, registration N533PS, collided with a private Cessna 172 light aircraft, over San Diego, California.
On January 18, 1990, an Eastern Air Lines Boeing 727 overran a Beechcraft King Air operated by Epps Air Service, based at another Atlanta airport. The King Air had landed and was taxiing when the 727, still at high speed in its landing roll, collided with the aircraft. The larger plane's wing impacted the roof of the smaller.
