See now I'm unsure about API, but I'm pretty sure both cPanel and DirectAdmin have functionality for this. At least, both have a mechanism for creating and managing FTP users locked to specific domains or folders and giving them unique credentials.
Perhaps you could observe the browsers network requests while making one such FTP user and attempt to reproduce it as if it were an API? I doubt this would be considered abusive since it's your paying service and isn't being used maliciously.
