  I do both (PermitRootLogin prohibit-password and disable regular passwords) and change the ssh port. I'm in the habit of changing the ssh port just to keep my logs free of a ton of attempts (and my OCD at bay!).

  You probably had the Xor.DDoS virus, which means you probably had a weak password. More information on Xor.DDoS
