For me, I like providers who have an API, and prefer ones that price on DNS zones rather than queries. How about knocking together a list?

Route53 also has a per zone fee.
@gbshouse 's Rage4 is pretty neat.
I also use http://dns.he.net for some zones.
NS1 has API's but it charges based on both volume and zones -- it has an free tier

Rage4 charges on zone not query
Constellix (DNSMadeEasy sub brand thing?). Still in beta so free, but rather... variable and precise pricing for when it launches.
cloudns has been good for me so far as a replacement for rage, and a lot cheaper
Google Cloud DNS (has API as well as control panel). My new favorite - moved all my stuff over from Route53 DNS, cutting cost by almost 50% (per hosted domain is half the price).
We have a PowerDNS cluster available for free for customers on request, even without any products. Is that also allowed on the list? It has an API as well.
+1 I have all my domains on CF .. perhaps no longer such a good idea to use a single DNS provider given what happened to Dyn on Friday ..

Zilore +1, it has fantastic features and as of now it is free, support replies are fast and accurate. I had transferred all my domains from cloudns to zilore
If anyone is offering an API on their private clusters, it would make a lot of sense to clone the API(or a subset) of the big dns providers' APIs.
There's plenty of third party library support for the established ones like Dnsmadeeasy.
Just change an end point URI and GO GO when you want to switch.
I tried a lot of dns providers but nowadays we're only using our own cluster and cloudflare when needed. It's not that hard to maintain and gives one hell lot of flexibility. Never encountered a single dns issue since we started with PowerDns a couple of years ago. Less likely to get attacked as well.

I'd also recommend Rackspace. It's intended for users who pay for other services but I've never heard of anyone having issues with this; "intended" is their own language so the all-clear to take advantage of them is there :-) Signing up for an account (affil.|non-affil.) requires a credit card & a call from them for verification.
No limits on zones or number of records or queries. No support for acting as a slave/master server through [A|I]XFR but with API you could make some frankenstein solution. No IPv6 addresses for their nameservers (dns[1,2].stabletransit.com|ns[2].rackspace.com) but of course they support AAAA records. No DNSSEC. Supports "vanity" nameservers & removal of Rackspace's NS entries except for the SOA record -- the SOA email can be changed, though.

As a side benefit, I found out that Cloudflare doesn't honour 'ANY' DNS requests (I gather DNS records for a separate project).
