CloudLinux and 9998 file limit

Hello
I've poked around the CloudLinux documentation and can't seem to figure this out.

An account on cPanel+CloudLinux can't store more than 9998 files (don't ask me why they choose to do this) in a directory. I was thinking inode limits so I reset the limits via cPanel and cl-quota on the command line but the account owner says the issue still exists.

Any idea or pointers in the right direction?
