Linux 2FA Methods

Hey!
We were wondering what methods of 2-Factor Authentication you use for Linux servers.
(Not including SSH Keys!)
A popular one we've seen and tested was DUO.
Does anyone have any experience with this DUO and others?

We found DUO was limited on UNIX and prefers a Windows or OS X enviroment so we looking for recommendations?
