Can we somehow change the domain to our own to use with the Apps?
You can't remove the primary domain, but you can add other domains to your account.
@Alex_LiquidHost as @amhoab says. Just add another domain and that's it, the new users assign them to the new domain.

I think it might be possible to have the primary domain changed by google. You just can't do it yourself.
It's not. Primary domain can't be removed. GApps account is tied to it.
You have to have a primary and superadmin cannot change it. I seem to recall talking to Google and asking if they could change it on their end. That may be possible. If you have a paid GApps account phone the 800# and ask like I did.
Yes, this make difference. We usually talk about free GApps accounts here, though.

yea, nicknames is a very nice feature. Not the same feature as secondary domains but related via email accts. which is probably what you mean't.
