Most have given up on templating WHMCS by now.
I mean, I run a custom WHMCS theme and I just ignore the theme changes. I don't think this has caused any problems.
Nothing catastrophic has happened... yet :P
Just Copy the Template Directory (like 'SIX' named directory) & name it SIX_Modified & Activate it, then edit that SIX_Modified. Then, updating won't remove your customization.
Using https://github.com/WHMCS/templates-six you can see a list of changes and apply them if needed.

If you're doing a custom template + order form templates. WHMCS template updates cannot harm your template. If you're modifying Six or any default template, make sure to rename the folder to something like SIX_custom so WHMCS won't touch that folder when it updates.
I've built one or two whmcs templates in the past and the main issue was for me is the Order templates. If you're using default order templates, some WHMCS updates will raise issues.
You can use the same for Order page templates too. Like I did with - https://eezpal.com/portal/
It uses a custom WHMCS template + renamed order page template. To update your order page template, check WHMCS update notes and if they've pushed any update to templates, add them manually.
