Who is backing them? What happens when the number of domains registered outweigh the cost?

There are different TLDs with different prices and different registrars. Using websites like TLD-LIST or DomComp one can find the cheapest price and use that offer.

You are able to use something like mydoman123.com on the order and once active under the domains in the hosting control panel add the correct one and remove the incorrect one.

Indeed, grab some cheap yearlies, with IPv4, I would suggest you buy limited offers instead of regular offers, since they attract less abusers.

+1 this, and their membership fees is justifiable if you have ~50 domains or more.

I am using Spaceship for most domains. I would like to use Cloudflare too but using their nameservers are mandatory and I don't like to be locked-in like that.

The best bet for you here is either setup your own things with directadmin, mail channels, cloudlinux, etc or go with namecrane crates. With both cases you can't get it for cheap, ain't no way.
