WordPress multisite requires a wildcard sub-domain (*.domain.com). After trying, I got some documentation but still the existing multisite installation isn't running.

Depending on which LE cert generation used, if it was non-wildcard, it uses apache. So if the redirect was going to a different server, that could explain why LE wasn't able to generate the cert corr

If they are subdomains of the same main domain, obtain a wildcard certificate.

If you want to simplify the deployment steps, I recommend you to use a wildcard certificate, which can be used on all nodes and is issued by Let's Encrypt

I've seen wildcard email forwards sometimes not import properly. Past that everything else is pretty spot on.

letsencrypt:bootstrap (doc) will attempt to request SSL on the domain + wildcard if DNS permits. You can mix that command with admin:collect() to iterate over all sites and enable SSL, for example...
